Hij kwam als Kroatisch international voor zijn land uit op de WK's van 2002 en 2006 en op Euro 2004 en Euro 2008. Kovač kon ook uitkomen voor het voetbalelftal van Bosnië en Herzegovina, vanwege zijn Bosnische afkomst.
